The second copy does not scan when I use the To a second copy of the photo option in the Epson FastFoto software. What should I do?

You will not get a second copy of the original photo if the photos are being scanned facedown, (with the image toward the paper tray). Make sure you load your photos in center of the input tray with the image faceup, and in landscape orientation with the top edge first.
